These are two completely different products that happen to both be called destination weddings. One absorbs your food, drink and accommodation into a per-person rate and gives you a coordinator who has done this hundreds of times. The other gives you an empty beautiful space and expects you to build a wedding inside it. The second is not an upgrade of the first.

All-inclusive suits a large guest list, a multi-generational family, a couple who want the week to be easy for everyone, and any wedding where the Indian catering has to be right without importing a kitchen. It is why the overwhelming majority of South Asian destination weddings happen at resorts.
A villa suits a smaller, higher-budget wedding where the setting is the whole point, where the couple has strong design opinions, and where a planner is already engaged. Tuscany, Lake Como and the Greek islands are villa markets rather than resort markets, and that is largely why they cost what they do.
Villa quotes look cheaper than resort quotes because the venue fee is the only number in front of you. Catering, rentals, staff, bar, generators, transport and accommodation are all still to come. Ask for a fully loaded per-guest figure before comparing the two, or you are comparing a deposit against a total.
